I have a Mookaite/Windalia Radiolarite massage wand and it seems like some Mookaite have iron minerals like Hematite and maybe some other stuff...?

Is Mookaite totally safe on skin?

What makes the colorful colors on Mookaite?

As you say, the color is likely caused by iron minerals, like hematite (red tones) and goethite (more yellow tones).
The rock is mostly made of microscopic quartz grains (chalcedony).
It is as safe on your skin as the sand on the beach.
