I have thought about using photo editing software, but I don't want to rely too much on it if I don't have to.

It looks to me as though you are making a pretty good start. Well done!
Just a few thought for you as you get started.
1. Photoediting software is as much of a 'must' for the serious digital photogapher as learning darkroom work was an essential in the days of emulsion technology. At the very least, in photomicrography, it lets you selectively crop and enlarge parts of a whole image, often greatly improving the balance and impact of the final image as a result. There is actually much more besides - as you will find out as you explore this important aspect of photography.
2. You need more light sources and varieties of light source that you might imagine. High quality photomicrographs often require using two or more light sources in appropriate combinations and degrees of light diffusion. Reading up on this is fine to start with but the only real way to build your lighting skills is by practice, constant experimentation and getting a feel for it.
3. When you have mastered what is necessary to make a photo image that has impact, you are ready to enter the world of image stacking software. This enables you to create a single digital image from multiple exposure of the same subject, all differently focused. Done properly, this frees the photographer-microscopist from the extreme limitations on depth of field in a single image that are imposed at all except the lowest levels of microscope magnification. But concentrate on building the 'pow!' factor in a single image before you move on to image stacking. A cracking good single image is the foundation to all else and image stacking can never 'rescue' a poorly composed or badly lit image.
